I'm not a fan of honing, my preference is to run a reamer in the seat tube so you get round, concentric, parallel cuts. Flex hones rough up the surface, but don't do anything for accuracy. That said, it's hard to imagine it's having a negative effect, but it is possible. The likely culprit is the seat binder bolt is not tight enough.
