The cheapest way to ship a bike to Japan is by packing it in 2 boxes and sending it via US Postal Service Express Mail EMS. Maximum size for each box is 108 inches Length + Height + girth. You'll probably have to remove the fork to fit the frame in a box. Total cost for shipping both boxes is less than 200.00 and boxes will arrive in about 1 week.
