I've looked through Merckx's photo book "The Fabulous World of Cycling" and I believe you are right. Of all the photos of Merckx on a road bike, only one appears to show him riding large flange. So maybe the switch in fashion to small flange can be largely attributed to everyone wanting to emulate Eddy, just as some credit Eddy with popularizing sidepull brakes.
