How did you control for air pressure between the two wheelsets? Because unless you have a means of very precisely controlling and equalizing the tire pressure between the two sets of wheels, what you take to be differences due to flange type or spoking pattern are probably in reality down to pressure differences, which will totally overwhelm other likely variables.
